my biggest most favorite character would be Solid Snake from the Metal Gear Solid series.
MGS1 was all it took.

The Little Sisters and Bigdaddys from Bioshock! Never before had I actualy stopped to think about something Morally in video games before given the option to kill a little Girl's guardian and the either kill or save the Little girl herself!

Well not going into too much depth but I'd say Ocelot from the Metal Gear Series because he is always the plotter behind everything, like how he led Old Snake in MGS4 to kill off the Patriots for him. How he was triple crossing the GRU in MGS3, the only time he got tricked was by the Patriots in MGS2, but he was controlling Solidus anyways. He even sold the info on Metal Gear after Shadow Moses ended and was controlling Liquid that whole time, and after Portable Ops he obtained the second part of the Philosophers legacy from the Director of the CIA and formed the Patriots with Zero etc. Basically Ocelot is pretty bad ass, also because of his gun tricks.

But of coarse for game play Naked/Solid/Old Snake is so there.

The Stranger -Myst...basically this person is just you, in the book of Myst, but for my love of the game, I view him/her as a unique character anyway. "Who are you?..."

Dash Rendar -Star Wars: Shadows of the Empire...he's my favorite Star Wars character, and thus a favorite game character.
"The Outrider might be able to beat the Falcon in a race this time around, eh Han?"

Alucard -Castlevania...he's the most badass protaganist of the Castlevania series, next to Shanoa.

Faith Connors -Mirror's Edge...she's a godly free-runner, something only Sebastien Foucan could match.

Sam Fisher -Splinter Cell...mostly for the gameplay, the character himself isn't very memorable.
"My name is Sam Fisher, I used to be a hero...now I'm a wanted man...I used to hunt terrorsts...now I am one..."

Jim Power -Jim Power: The Lost Dimension In 3D...if you ever play this game, the hardest game ever created..harder than Battletoads, then you would give props to Jim Power.

Dante -Devil May Cry...he's a bit of a cheesy talker, but he's got bark and bite to match.

Frank West -Dead Rising...he's covered wars y'know, he fights zombies, soldiers, helicopters, and maniacs, and doesn't afraid of anything.

1) Because he has a large, golden sword.
